Daisy is smart, she probably knows about the more undercover elements of your work and how important it is to keep that cover - which you have already tried to explain, so I do not think she is ignoring it entirely.
Since she is still feeling hurt, whatever comments were said have likely struck a nerve outside of the mission, even if they are from your perspective not true.
